It means Stockton won’t be allowed to play in Monday’s final, with Guiseley, who the Anchors beat 1-0 in the semi-final last week, instead taking on Worksop Town for a place in National League North.
Confirmation came late on Saturday night after a league hearing earlier in the day.
Stockton say they will assess their position before making a decision on a potential appeal.
It’s a nightmare end to a turbulent week for Stockton, who thought they’d booked their place in the final thanks to Tuesday night’s semi-final success in front of more than 2,000 fans at the Map Group UK Stadium.
But the following day they were charged by the FA for fielding captain Adam Nicholson, who was ineligible.
Nicholson was sent off during last Saturday’s home win over Hyde but played against Guiseley, with Stockton saying their understanding was that his suspension wasn’t due to start until Saturday, May 3.
Stockton reiterated their belief that they’d “acted in line with the rules” and “and in full compliance with FA notifications and procedures”.as they formally responded to the FA charge in writing, before then attending an FA hearing on Friday afternoon. A league hearing took place 24 hours later before confirmation of the league’s decision came late on Saturday night.

Stockton said in a statement: “Stockton Town FC has been informed by the Northern Premier League that we are ineligible to take part in the 2024/25 Play-Offs.

It’s a heartbreaking end to what has been another memorable season for Stockton, who have enjoyed a remarkable rise in the last decade having played in the Wearside League just over 10 years ago.
Boss Michael Dunwell has led Stockton through the divisions and guided his side to a third place finish in the league this season as well as reaching the fourth round of the FA Trophy this season, a run which included a memorable home victory against former Premier League side Oldham Athletic.
Stockton were eventually knocked out on penalties by National League side Rochdale.
